I was a student at Ohio State at the time. We had a few TVs on the front porch of our rental to watch multiple games at once. To say the cheers up and down the street were loud would be very much an understatement.
You can’t have a list like this without Appalachian State vs. Michigan. It ruined Michigan the year and completely destroyed them and took them off the AP pool. They were also favored by 30+ points. Best upset ever.
It was an awesome game. The funny thing is that BSU was dominating OU in the first half and pushing them all over the field and then they got really conservative offensively in most of the 2nd half, letting OU back into the game, not to mention the pick 6 late in the 4th before they started pulling out all the trick plays
Cincy / Wisconsin 1999. Ron Dayne's only fumble while Wisconsin went to the Rose Bowl. I was a few feet away at Nippert in the southeast corner of the stadium, about to start my freshman year. Cincy finished 3-8, but that was one of the best memories I have of my college days.
I still have nightmares about the 2007 Backyard Brawl. I was a freshman and had come back to school early on black Friday to go to the game. I couldn't believe it. That being said, the 2008 fiesta bowl between Oklahoma and West Virginia should be on this list too. Probably one of the all time great bowl performances and absolutely no one thought West Virginia had a snowballs chance in hell to win that game.

A lot of it had to do with the fact that there was massive hype around Oklahoma and how so many in the industry were saying that there was no way Boise State could compete regardless of record. Funny thing is that 4 years later I heard the exact same pre-game arguments when Boise State played Georgia. Same end result.

Conference opponents playing one another can't really be considered one of the biggest upsets of all time unless one of the teams is ranked 1 and the other is unusually bad. Like if Alabama were to lose to Vandy at any point over the last dozen years. Small schools vs big schools is what I think of when thinking of biggest upsets of all time.

I remember the Monday after the game Jim Rome on his show was like "why was Michigan even playing that game" and pointing out that App st. would have probably blown out a lot of bad FBS teams.

It's worth noting that those two 3OT losses by LSU was in the same season, and they ended up winning the National Championship that year.
