There's an interesting one:
During the final moments of Johnny's fight with Funny Valentine, Valentine bribes Johnny telling him if he stops Tusk IV's infinite spin, he could bring another Gyro from another universe.
In the same way, Dio tried bribing Jonathan on his final moments to let him go, and in exchange, he would make him immortal so he could live forever with Erina.

@@cibo889 Valentine makes it clear on multiple occasion that Johnny and Zeppeli are his biggest threat after obtaining the corpse so there are little chance that he will let Johnny lives, he only keep the oath with Stephen because Stephen is really nothing to him at that point. Also it is kinda clear when we see Valentine keep the gun in the holster, if he is really planning on negotiation then he should discard all weapons in the first place. Johnny Joestar know that Valentine is lying from the beginning, he just tried to force himself to believe it since he couldn't handle Zeppeli death. The 1% thing Johnny talk about is not asking valentine to prove himself 101% trustworthy but rather to give Johnny a hope that there is 1% chance the deal is legit.
@@rency1803 hard to say, really. Valentine did not harm Stephen even though he was clearly not above killing innocents. Johnny had every reason to suspect him, but I do think he also believed Valentine's promise for a second there. Ultimately, I believe that had Johnny accepted the deal, Valentine wouldn't try to kill him, because that would mean Johnny trusts Valentine and would no longer be a threat. But who knows, Valentine is also not someone who likes leaving loose ends.

I think that Johnny's discovering that Hot Pants is a female and not a male by accidentally touching her chest is callback to how Jotaro discovered that Anne the runaway is a female that happened in a similar way. And the end of Magent Magent can be not only a callback to the Kars' end but also to the Anubis' one, in fact they are both trapped in the bottom of a river. And probably Rina is a callback to the name Erina, but I'm not sure about this.

You forgot possibly my favorite call back, was the panel when Lucy brought Diego's head wrapped in a cloth to AU Diego's body similar to how Wang Chan brought Dio's head from the rubble of his castle. Where in part 1 is was to keep Dio alive while the other in part 7 was to kill him.
Also, Lucy was wearing a pink dress when met alternate Diego and it gave us the throwback of Reimi from Part 4 defeated Kira while wearing a pink dress. They both using bodies to kill the villains. Lucy with Diego's original head and Reimi by letting the hands in Ghost Alley to drag Kira to Hell.

There is a huge difference between part 7 stands and earlier part stands.
The stands in part 7 are mostly just abilities rather than a corporeal manifestation that has abilities.
Maybe Araki deliberately did that to capture the old Hamon feel?

Strangely, Gyro’s real name, Julius Caesar, is pronounced “Kaiza,” and not “Shiza,” so it’s not completely replicated from P2 Caesar

One of the most badass moments is when the world shat his pants after seeing TUSK ACT 4 move in stopped time and says chumimin dio also goes "no, i don't think i will". Call back to when dio saw jotaro move in stopped time.
Sugar Mountain from part 7 has some similarites to Superfly from part 4, being a stand bound to a stationary object capable of trapping people within it

I like how the world was brought back. Since Diego isn't a vampire with the body of Jonathan, he isn't a supernatural force that constantly evolves, his stand may well be hardlocked at 5 seconds which in the context of the world resetting, actually is a lot more reasonable than 11 seconds with room to evolve. That literally can only be stoped by someone else who can stop time or someone op like giorno

There's also a shot of Johnny looking up at Diego after he's turned into a raptor and climbed up a rock, which is the same exact shot as when Jonathan looked up at Dio in the famous "breads" scene.

I think Araki just ran out of generations and didn’t want to deal with a speculative future timeline
Just think of it this way: having defeated DIO's last remnant in 『The World』, his disciple Pucci, the result was there being no more JoJo to go on a Bizarre Adventure. And thus they lived happily ever after; the best ending in manga.

Not a direct callback, but in Phantom Blood Johnathan was raise by a kind and caring father while Dio was stuck with his abusive father, but in SBR Johnathan is the one dealing with an abusive father while Diego's mother was a saint.
Well, Part 1 Dio did say that he resented his father Dario for abusing his mother. Maybe Dio's mother was a good person, but she couldn't influence her son too much before she died, while Diego's mother raised her son by herself (because she was abandoned by her Part 7 Dario).
I feel like Tusk’s hand twitching during stopped time could be a reference to when Jotaro did the same.
Johnny's stand first comes out of his arm and says chumimi like Empress did with Joseph.
Base Diego is a callback to Risotto from part 5 in his arc throughout the story. Both lose family which deeply effects them emotionally, both are major enemies throughout the part(until big bad goes on offensive), and both ultimately lose to the major villain, via modes of transportation(Aerosmith/train). Adding even more of a reason why he is the best Dio in thr franchise.
All major deaths throughout parts 7 also reflect deaths that occur in the original universe.

You forgot to mention that in chapter 6 there is a small flashback with pocoloco's fortune teller where she appears using tarot cards, with two of them being the lovers and emperor cards, both of which are stands in part 3.
Pretty sure that during the Sugar Mountain arc when Johnny and Gyro are trying to sell away what they obtained the farmer refusing their offer in a pretty unexcpected way is a reference to Rohan's "Daga kotowaru"

Other concepts that I picked up while reading that I thought would be interesting. Steelball universe Dio is the same as phantom blood as through other means of accessing powers he gets scary monsters which kinda replaces vampire powers, in the alternative universe he gets his own stands which is The World. Just like Johnathan, Johnny shares the same fate of not being able to defeat Dio in the end. Both Dios from part 1 and steelball universe are obsessed with power through money, it later develops into power over world domination. Both Johnny and Dio have this same contrast backstory of Johnny coming from a wealthy family and Dio coming from a poor life of anguish. Gyro Zeppeli’s father shares similar designs to Pucci with a similar philosophy about fate, furthermore, Gyro Zeppeli’s father acts as an executioner which is similar in design with White Snake. Norisuke Higashikata as a similar role as part 3 Joseph, as both a semi mentor to Gappy but also as almost the only character who has knowledge from the event of part 1, which in this case is steel ball run. Kaato Higashikata also has the same aggressiveness as Josuke’s mom but in a darker turn that would later develop into Jobin. Kyo Nijimura and Kira both acts like Jotaro in deferent ways. Kira in the sense of being a selfless badass that hides his emotions well, and Kyo through both design, impulsiveness and emotions that are well hidden through her fake identity. Kyo also acts as a contrast to Jotaro as she cries while being angry while Jotaro just gets angrier and hides his torment. Holy seems to act as both a reason plot for the protagonist and as motivation for all her children.
When Johnny chased after AU Diego in the final chapters, what was the reason? I'm having mixed interpretations. When I read the color scans, I take it that Johnny wanted the corpse back for himself. When I read the black and white manga, there's way more black colors, prompting me to believe it's a genuinely heroic act to stop Diego from ruling over the whole world.

In chapter 21, during Gyro's teenage flashbacks, there's a prisoner waiting for execution with "joints that bent in the opposite direction". He has two right hands, possibly referencing J.Geil and Enya from Part 3.

Cream Starter's ability to replicate one person's appearance, voice, scent and such is a callback to Oingo's Khnum stand.
Also, Diego having daddy issues, living in poverty during his childhood, his mother dying, ending up with the Joestars, and his hunger for power. And of course, Dio vs Johnnathan battle.
If anything the father of the boom boom family references khnum much more by modifying his face with metals to look like johnny
I like the idea of categorizing and comparing similar stands skills but used differently like neb to aqua necklace, and mountain tim's rope stands to stone free string ability.
In the final fight. When the infinity rotation went in Diego's leg and he chopped it off it could be a reference how Dio chopped his head off not to get killed by hammon
