Considering everything I have to say that Atreus is kinda getting to much hate. He's still a teenager, just found out that his father is destined to die, that he's destined to join Odin, and the whole Ironwood situation just put more pressure on his mind. Add the fact that he feels this invisible pressure to be a champion for the Giants, hormones (never forget about those considering his age), and the fact that this is all hitting him full force without mercy. Him lashing out like this and making this decision is to be expected, in his mind they're the "enemy" despite him wanting to protect them (specifically Kratos).
Atreus made a good point. He never gets to actually choose anything. If it isn't Kratos making decisions for him, then others are. He's a passenger in his own life entirely against his will.

For example, had Kratos told Atreus that he was part God from the start, a lot of problems Kratos blamed his son for would have been averted. Also, don't forget that Kratos sees Atreus as weak despite his son being forced to fight off Dark Elves by himself while his father was in that beam of light.
