They made Aegon's banner green as if to say he is a Hightower instead of a Targaryen (in the books the Hightower colour is grey not green). While Rhaenyra gets to use the original banner as if to say that she is using the symbol of legitimacy. Ironically enough, Fire and Blood actually tells us point blank that Aegon was the one holding all the visible symbols of legimacy (I'm not here to debate if this is true or not, I'm simply quoting from the text). The showrunners seem intent on flipping this around in terms of what they depict.
But HotD also emphasized Aegon holding all the symbols of Targaryen legitimacy. And I think the change was made to visually set the banners apart. It would be a bit confusing if both sides banners were black, considering the color of the dragon can be skewed by lighting. I don’t think it’s as much a bias as it is a visual cue to help the audience distinguish the two. The two families are referenced as the greens and the blacks after all. Plus it makes sense in world, much like Renly changing the Baratheon sigil from a black stag on a yellow field to a yellow stag on a green field to show his allegiance with house Tyrell. Much like Aegon II ties with the Hightowers (greens).
Yeah, there was no way fans would confuse a quartered banner with Aegon's gold and black. It's just a sad reality that writing by committee doesn't work.

As mentioned before the visual change makes sense too, considering that banner colors were changed often to show their heraldry and distinguish different lineages.
But Aegon holds all the visible symbols of legitimacy in the show as well. To quote the finale of season 1, "conqueror's name, conqueror's crown, conqueror's sword". Not to mentioned sitting on the Iron Throne instead of on Dragonstone. He is also a Hightower, automatically meaning the support of the church.

King Aegon II is my favorite. Gold on black works perfectly in heraldics, it's way better than black and red. Prince Daemon, Brynder Rivers and Daemon III Blackfyre also have good coat of arms. The worst are clearly Aerion, Rhaenyra and Aegor Rivers.
As much as I hate him, Aegon II’s personal sigil(s), both in the book (black background) and the show (green background) with golden dragon (Sunfyre) is/are the prettiest sigil(s) I’ve ever seen.

Rheanyra's sigil is a personal one, like the Mockingbird is Littlefinger's. It isn't displayed in the open, unlike Aegon's sigil which he uses in the open as he was crowned and is the official king in King's Landing. All of Rheanyra's men use their personal sigil as her army is a collection of armies plus the Velaryon navy. Daemon makes more sense to use the black banner as he is from Viserys' generation. The Velaryons use their own ,as do the Arryns and Starks plus Riverlanders.

Basically syrax in black field, viserys also have a personal sigil in the show, is in the chest of his coat during many episodes including the hunt for aegon birthday, black dragon red scales on balck field for balerion the black dread he was his las rider, and in episode one, during the election in harrenhal we can see jaehaerys I targaryen sigil, a white dragon in black field, this the banner above the king
