Jonas is gullible but is he though? He has no guarantee that by not following what people tell him, he'd be doing the right thing because he only knows what he knows in that moment. He only has his own perspective. And yes, you're supposed to be confused. Just enjoy the ride and trust the show.
People are not being honest or thorough with him. He should ask the older/future ones for a full explanation before he does anything at all at their behest. Like "bring Martha to the future so she becomes me": Why would her becoming you save my Martha? What exactly is your plan to save her life? How would doing that be different than last time, where you didn't save my Martha? What do you know about future me/Adam? Why can't you go get Martha yourself? Who else is working for you? Sure, they can lie to him, but at least he would have something to compare the truth to.
"Jonas should stop trusting people". Adam: "I've always been too gullible." So Jonas did stop trusting people, and turned to manipulating people. He became Adam. Maybe he should have continued trusting people, and everyone else - including himself - should have stopped trying to be a mad god. But that's the point. Things will happen, because things have happened. You do what you do, because you already did. The distinction we come to realize now at that point in the show is more: who is aware of that fact and is actively trying to keep it going, and who still wants to change it.
Speaking of X-Files, at one point I thought "this is like a whole show full of Kryceks". I've seen scar guys referred to as the murderous trio. I guess scar guys works, too.
