Yoko Taro loves his timelines.... The anime is different than the game because it's its own timeline that has branched from the game. Why there are new characters, things we have never heard or seen before, new lore, etc. It's best to just take each Nier entry no matter the medium as it's own data entry

The giant Adam thing is a reference to Drakengar and Adam's hacking part is also a reference to Evangelion
@VladDraculMichael8037 I def heard that yoko taro made some Evangelion references with his work. But the giant thing meaning giant eve? I'm making a clarification on my next video I was glued to attack on titan references I didn't even think about eve being a reference to queen beast.
I like to think that they used that NieR Re[in] design because it was easier to animate than Grün and they needed a "close enough" giant four armed monster.
Yoko Taro seems like the type to have a "sometimes the curtains are just blue" aesthetic choice with no deeper meaning just to mess with the attentive viewer who follows his work and is looking for connections.

The reason for the teeth in the robberies is that when the aliens attacked the earth Emil was the first to defend. It seems that the aliens copied Emil's appearance with the robots
Agian, It's a theory. Also Emil fighting Aliens in from NieR drama CD. ohhhh, That drama cd is absolute Pain!!!!

@VladDraculMichael8037 I had heard that it is a theory that the robots looked like emil because he was the only human left to fight the aliens. Need to apparently look into this nier automata drama cd.

Many stroy arcs, like, Emil copies, Governement asking Nier to wait for 1000 years for Yonah, Human kaine with her grandparents & Emil in lab.
Also, Please Be Alert!!!! This drama cd has no visuals(only sound, music, dialogues ). but it will mentally destroy you. A little Dark for automata fans. you know if you know that drakengard is so dark.

The pod talk was about the conversation the pods had on ending E after failing erradicate all data remaining of 2B and 9S, while flying with other pods.
At the end of reincarnation it was shown that the black monsters and birds are from the machine network that hacked into the bunker on the moon which is where reincarnation takes place

I clicked here because I wanted to know what the mob from Reincarnation was. Prematurely before watching the whole thing, I have to point out one thing: The anime is not the game, that is to say, this is intentionally different from the game to show a different iteration of the conflict.
Taroverse Spoilers ahead as I watch the rest of this.
Close up of the machines and the teeth. This is showing that the machines are affected by Logic Virus, and potentially attributing WCS and Logic Virus to Intoner One "Younger Brother", the founder of the cult of the watchers. DOD1.3 says post DOD3 Ending A, REDisease originated from Intoner One "Younger Brother".
Thanks for pointing out Type-40 lance story. This is interesting because weapons in Nier Series contains memories (For an extreme example: weapons like Spear of the Usurper contains memories from Drakengaard, which predates June 12 2003 and continues on into "today" (whatever today is)).
I don't really know whether weapon grade refers to levels, actual futuristic weapons (i.e. bow and arrows upgrading to flint lock rifles upgrading to M4A1, can be seen as "grade up" in technology) or something else However, it has been said that whenever the resistance use newer technologies, the machine lifeform would progress/evolve to be able to handle it. (I forgot the name of the anime 2010-2019 but, it is two universes fighting each other for survival where each side is a near identical copy of each other. By winning they earn some kind of time cube which upgrades their weapons futuristically and if they lose their world becomes sand. That is in a sense an 'grade up' in technology)
My limited lore understanding, I have never came across Process 11 at all, but the word 'god' may simultaneously mean and not mean deity. Multiple words in Taroverse have special meanings (Contract, Wish, Android, Machine Lifeform, Flower, Dragon, Reincarnate (?), Gestalt, Fall Down, Human, Angels/Watchers etc.), and in this case I propose that the word 'Kami' should be looked at from the Shinto-Buddhist Japanese point of view mixed with some form of historical and modern Japanese Catholic Christianity.
That is to say 'Kami' 神 can either refer to (1) Spirits (Shinto) (i.e. Sen to Chihiro no Kamikakushi), (2) a human soul after death (Shinto/Buddhism) (i.e. 仏になる), (3) the merged collection of (human) souls (which may imply that it is a single eponymous being) (Shinto), (4) some kind of heavenly spirits (see Golden Kamui, for example when they talk about Bear sacrifice. I recall people proposing that the word 'Kami' originally meant ideas closer to the Ainu's Kamuy), (5) the general meaning of deity in English, (6) the entity related to WCS and Red Eye disease (which is pact with 'god' or die, or as Caim puts it "A Pact or Death!"), (7) (non-Japanese) Catholic understanding of God (which I don't believe point 7 is true, but this opinion bled out because there isn't really another word for 'god' in Japanese (Sure the word combination 上帝 (shang di) exists but this isn't really used in the Japanese language). When DOD was translated to English in 2000s and the consumers of the media thought that Kami == YHWH/ I AM or ALLAH which offended them because Kami in DOD is implied to be a single eponymous being. This is why DOD translations eventually changed it from 'god' to 'gods'), or (8) a goal (see ep 12 of 1.1a)
From this approach, I conclude that to える (attain/secure/comprehend/receive) 神 means to recreate Gestalts or more precisely, Human Souls that are not affected by the Gestalt process. This would fulfill the desires of the council of humanity (which is just a collection of androids + something) to revive humanity.
Lastly, the premise of Yoko's story is this (not accurately quoted): The characters (villain?) in a storybook realize that they are in a story, and the villain want to revive their great leader who can help them escape from this story book, however the heroes keep foiling their plan and they are stuck in an never ending loop.
I guess I will watch the other breakdowns that you have because I never really bothered decoding the stuff haha.
For Shintoism, what happens after death isn't really described or agreed upon.
It also doesn't help that the following is kinda true for about Japanese people (at least from post-ww2 up till 2010) "In life, Shintoism. In wedding ceremonies, 'christianity'. In Death, Buddhism". Here 'christianity' means "western styled wedding / (pre-2010) church of England styled wedding".
However to my understanding, under shintoism, when a human dies, they become Kami. What happens after that depends on really who you ask. And Kami is everywhere, even on your grain of rice, which contains eight hundred * thousand kami (8 million, or "myriad").
The part where they get merged into one may be an oversimplification of explaining the function of Mitamaya within a household.
Also, Eve examining Humanity. Are they examining humanity, or are they examining Replicants, or both? Do they think that Replicants are indeed human? Or that only Gestalts are humans? Or only the merger of the two makes them human?
Also 'gods' to the Yorha are humans.
