Keep in mind Homelander's speech here: "Will you answer the call?". They(sister sage, Homelander & Techknight) know it's A-train, and yet they only care about wether or not he will answer the call, him watching an innocent guy die is good re-affirmation he might remain selfish when push comes to shove. Homelander even allows Ryan to "Help people", he himself might be indifferent, but i think he genuinely want a world ruled by superheros, and so aliances or moments of compasion won't matter, he doesn't care like he used to, he's pety but this vision is more important than that, because it means nothing anymore especially if it'll only help create more conflict and escalate things as they continue to be escalated naturaly. Just have some trust in the writers, they might fumble the execution but they definitely aren't forgetting all these key details.(Just like with Hugie in the vents, that scene also has 'layers' of why it does work and Homelander isn't just forgetting to use his super powers right. Writers didn't explicitly say it, they put trust on viewers to understand, and saved up the time on other scenes of character dialogue or action).

This was also maybe a test, the fact A-train didn't speak up or helpthe guy might help reafirm to sister sage and homelander that he is always gonna be a selfish guy at his core and there for won't maintain alligence with the Boys forever.
Sister sage likely knows something about A-train's past which made her able to vouche for him to homelander. When they give eachother that look it might mean they are really trying to guage this matter. A-train allowed the death of a non-supe that is "relatively" innocent, so he's still selfish and doesn't value humans as much as he is trying to "pretend" he does.(At least, that's my guess as to why they are keeping him alive, cus yea, i'm 100% sure the writers wouldn't put A-train between Homelander, Sister sage, and Tech knight, without taking into account 1 is a human lie detector(heartbeat/sweat) proven within literally the same episode, 1 is a genious mastermind, and another 1 a professional detective that analyses every single small change in a person's body to infer an absurd amount of information like BBC's Sherlock Holmes.

Watching this makes me think: hmm, they had their chance to take out Homelander with Soldier Boy and now one thing led to another and here we are.
My guess is 1. They _know_ it's A-Train (atleast Tech Knight, Homelander and Sister Sage), but they kept quiet about it either because they still want to believe A-train is looking out for his own interest and there for will betray the boys and his "heart/compasion" is temporary (plus Homelander is on a different type of arc this season, maybe he sees a place for A-train in this new world that no other supe can replace), or sister sage is vouching for A-train because of their history together and she convinced Homelander.
I want to hope that despite them knowing they simply decided they might forgive him and use him, and while it might seem useless to make this executiom, they still wish to use this moment to mark a tonal shift with the death of a non-supe "on their side".
...worst case scenario tho is that Homelander and sister sage aren't confident they can confront A-train without him getting away with his super speed, so they want him to lower his guard first before setting a guaranteed trap.
I lean on the fact Sister sage is vouching for A-train's life, you can see it in the way Homelander looks at her while the guy is being killed, almost like rictantly saying " Fine, This is what you wanted then, i'll bite my tongue for now, let's continue to observe A-train's behavior"(cus again, maybe Sister sage argues that A-train will always fall back in line because he has always been selfish when it really matters. Maybe she knows something about A-train's past that heavily supports this idea, and that's why she knows A-train can't maintain a consiousness for long if he gets his selfish needs met or is trully put to the test.)
