Actually, those are sores, and they were made significantly less visible in the 3DS version that this gameplay footage is showing. You can still see them if you look really closely at it.
Sometimes Grezzo (the company making these 3ds remakes) changes aspects of the game. For example in the water temple they went for a more futuristic look (which I think compliments the original aesthetic quite well) and in Luigi's Mansion 3ds the gallery was given an overhaul to make it look nicer and to have a place to easily put the achievement statues.

Dark Link, the sub boss of the Water Temple. Don't use your sword since he will mimic your attack, but you can use either a Megaton Hammer and a Din's Fire combo attack to defeat Dark Link for easy victory. Reward for defeating Dark Link: Longshot, the upgrade of Hookshot.

Couple of things: 1. You referred to Queen Gohma as”him” for whatever reason 2. You can actually shoot Gohma down from the ceiling when her eye turns red, which prevents her from spawning the mini Gohmas (which are called Gohma larvae by the way). 3. To be fair, there's a Goron in the Fire Temple that hints toward using bombs against Flare Dancers. I'm aware that the hookshot works also, but the game doesn't tell you that (and the hookshot works differently depending upon the enemy type, so I don't think it's implied).
