The mechanicus don't give much sht for warp stuff though. Though they steer clear of it, they don't really fear it. They're basically amateur scientists. Amateur as some people pointed out how it's weird they know how to build stuff, but not how it works. You'd usually reverse engineer sht you don't know if you have the blueprints. But they don't.
It is too expensive to be scrapped. A monodominant inquisitor could try and order it's destruction, but you can be sure that he will mever have his equipment or ships be refitted by the mechanicus again. What would realistically happen, is it would be checked for any signs of corruption and cleansed if there were any. Titans regularly fight chaos and especially chaos titans without getting tainted. There are wards, litanies and techno priests all working hard to keep the beneficent god machines free of tehcno-heresy.

this is the most agreeing ive seen anyone who deals with the Omnissiah. Most are more worried about data and technology than that of anyone's lives.
