tbh You cannot dismount the windows 3.1 drive. If you could then these could happen: Files no longer open up, The Entire system would throw up a fatal error and forces the user to close windows and send them back to DOS. DOS may also no longer work. And the programs would stop working.
I think I can understand what is going on: If you use MOUNTVOL on the *insert drive letter here*: drive, Windows thinks some resources are gone, which is a problem because that drive has everything important to run Windows on, so that is why it acts like you file shredded it/RD'd it.
If there's no system drive then the BIOS won't load anything... It's not the same as deleting system32 as that doesn't delete everything in Windows, and besides, Windows will re-mount the drive when rebooted.
You missed windows 98 and 95. They do not have command prompt? Use the dos application (you know, the windowed dos compiler) Dos doesn't have the mountvol command? Sorry then.

no it doesnt delete it just makes every file unrunable because it doesnt find the path of the program but when its connected your entire files will be runable even the start menu instantly
