How about 뭐 하고 있어, would that be interchangeable with 뭐 하는 거야?

뭐 하고 있어 is literally "what are you doing", the present progressive [to be ~ing].
With a particular intonation that elongates the end, it can be used interchangeably if the other person is in the middle of doing that action!
