Zelda's flute and backflip animations in MM are probably Skull Kid transforming into her. Skull kids play a flute in OOT, and do a backflip when you get too close. It wouldn't surprise me if at some point, there was a bit in the game where Skull Kid turned into Zelda to taunt Link.

I'm thinking the Zelda animations in MM might've been the Skull Kid fucking with you by using the mask to shapeshift into her form. The backflip being totally out-of-character and the flute playing give me the indication there might've been some messed up scene where the Skull Kid says something along the line of 'Tee-hee-hee. You know what happens if you fail, don't you? Not only do all these stupid townsfolk get crushed...'
    *Turns into Zelda*
'But I do, too! Don't you want to save me, Link? Don't you? You're a hero, aren't you? Tee-hee-hee!'
Edit: It's implied with the inclusion of Saria's Song at the end that the Skull Kid is also from Hyrule, one from the lost woods, so he would most likely know who Zelda is.

Oh, interesting! So they were planning on taking the "turns you into a Fairy" idea from Zelda II into the third dimension, eh? I'm kind of imagining how this might have been used. In Zelda II, you could fly, making certain paths passable that wouldn't have been because of a sudden steep rise; here, I can see that being used, as well as perhaps using it to slow your descent so you don't take fall damage. In Zelda II, you could go through locked doors without using a key; certain 3D Zeldas wouldn't be able to use that, exactly, as the locking mechanisms aren't accessed through holes in the door, but through external hardware, so perhaps a Fairified Link could pick locks, or certain rooms could be connected through small holes in the wall. And there might be other applications.

Feature bloat and time constraints, for the most part. As neat as the six spells would have been, they were clearly struggling against time at the end. It's why about... 5 enemies in the game react to Ice Arrows, now quadruple that for special reactions to Wind/Shadow/Spirit Arrows. Turning into Navi could have been entirely broken, we have nothing but a text description on how that would have worked. The Shadow Medallion is actually the function of the Stone Mask, so I guess that was probably done but lacked real use in the final game. Light Medallion was some kind of attack, as was the Ice Medallion.
I could understand why some of this stuff had to be streamlined in order to make a more cohesive whole.

Controlling Navi in ocarina of time sounds cool, I think it definitely evolved into the beetle drone thing in skyward sword. Idk about you but I really enjoyed dungeons that used that.
Maybe there were going to be completely dark areas (probably trough an opening and not a door) and when you entered them the screen would go dark except for the enemies, if you tried to go further you would've been grabbed by those hand enemies and appeared at the entrance OR maybe the rooms were going to have some sort of pit (bottomless, with lava or whatever else) and a pathway that would've been nearly impossible to cross without seeing the layout.
You would've used the light medallion in those situations.

Should have had the bow junctioned to L, and holding L and a rune with C could have worked to combine them with arrows, so that you could use it as a item with C to do a special or area of effect type of thing when not using your bow but still use that medallion with the bow right after on the fly. I see that as workable and not overly complicated. As it is though, that ship has long sailed and we're in a much different time for zelda where we can change our bows and weapons with the D pad, and runes are fundamentally ingrained in all aspects of what's happening and are foundational to undertaking anything freely in the game. I often wonder if going back to an inventory is worth it anymore, and the absence of some of the coolest gadgets like the Hookshot or the gust jar or things like that have any place in zelda anymore is kinda still makes it seem they're losing something in the new way. But, I'm glad they are trying new stuff. I hope they don't stop cause a full overhaul was, even to the most fan boy of zelda fans, quite neccesary

With how the description of the Light Medallion read, I think it probably would have worked more like the Lens of Truth rather than an attack, since in OOT, the Shadow Temple, which is "bathed in darkness" pretty much, sees the most use out of the LoT, and the Light Medallion spell would have "The magic of Light that captures Darkness". It even says it illuminates everything with C

you know not everything that was dropped in the final version is due to time constraint. sometimes things were just bad or didn't fit the story or character and the fairy cutscenes prove this. they were silly, out of character for both Link and Great Fairies since they use magic to grant power. physically training Link would've looked stupid (as it does in those cutscenes) and would've made no sense and i'm glad Nintendo thought so too.

It'd be funny if that dragon "statue" south of the dueling peaks came to life. It's big enough and has the same architecture design to be a divine beast. There's a npc that also mentions a dragon split the peak in half and the hole in hebra peak's side was also made by an irrant divine beast (creating a champion might've insisted it was one of the four we know, I can't remember).
I actually ran straight from hebra peak and to the other side of the map to see the potential position of where a divine beast would've fired from...and ended up near dueling peaks; though it's still possible it shot from the top of mt lanayru. It just seems very convinient that a dragon "statue" is mostly buried within the same peak a dragon was said to of split in half, and possibly fired from.
I hope they don't forget that it exists and make use with it during the story. It definately seems older than the other divine beasts.

I really wish they took the opportunities in remasters like the 3DS editions of OoT and MM to actually implement some of these cool ideas left due to time constraints, rather than just a 1 to 1 recreation. The only solace we have is that some were kind of brought forward in ways like powerups in TP being gained form actual training with your ancestor in a similar 'realm' to the Great Fairy one, or the fact that we get to see many realized versions of various states of what some of these beta abilities in OoT might've been like with, say, Revali's Gale as a type of wind spell or Ancient Arrows working like, perhaps maybe Dark Arrows might've, extreme damage and lots of 1 hit kills but they cost much to use.
I do hope some day some of the geniuses out there who work on rom hacks can bring a fully-realized "everything that was cut" OoT or WW someday, even if we have to do a lot of guesswork on specifics, I think it'd be really fulfilling to finally get to play something like that. Seeing the huge amount of work that's gone into reviving say, Pokemon, Mario 64 and Sunshine beta assets lately, I'm sure someday, somehow, we'll get something like this.
