I haven't played beyond Brotherhood, so I'm probably missing a lot. But I just don't see how this war is any debate. The Templars literally want to completely control everything. The Assassins are trying to stop them. Even if the Assassins have become corrupt, how the hell could the Templars be better? They still want to control everything. After seeing the last level in the very first Assassin's Creed, I don't see how the Templars could ever be seen as good. I think it would have been much better if this new guy simply became a lone wolf and attacked both sides of the war. Again, I haven't played since Brotherhood so there might be a mountain of shit that I'm missing.
In Assassin's Creed 3 there are some signs that templars are not totally evil (but still, they are not good guys). Remember that AC is a videogame franchise, Ubisoft can arbitrarily say "in this game, assassin's are evil and templars are good" and that will be true. I suspect that in this game the protagonist will not agree with all the decisions of the templars, it would be more interesting to say "now there are not a good gang or an evil gang" than "just for this time, we will swap the goods and the evil".
