I used the url prefix in google search console to verify my Shopify ownership worked, got verified successful. After a month shopify had a new theme update so I just updated my theme. Do I have to re enter the google search console code copy url back into the new updated Shopify theme? If I don't do so will this effect connection between google console and my website for the future or this is just a one time verification step for google console?

If yours is a totally new site and you are indexing huge volume of pages at a go, you've to be patient. It would take at least a week minimum. And the initial indexing means likely your page rank will not be high. It takes a while (a few weeks or even a month or more) to complete the entire "calculation" of each page "final ranking".
Elijah, try a few times to see if it works. Sometimes it doesn't work straightaway. The url format should look like this: /sitemap.xml If it still doesn't work, copy and paste your store's url: www.yourwebsiteurl.com/sitemap.xml into your browser url bar to see if it's accessible.
