This is an accurate portrayal of how the Covenant War played out. UNSC forces fought hard against the covenant and repelled, but in the end, they would lose against the Covenant and their planets glassed, before the events of Halo CE.
A thought occurs that, since there are already squad mechanics in the game for the player, squad mechanics for NPCs could be modded in as well. Essentially make it so that units can be designated as squad leaders, perhaps even automatically, that way other units will be inclined to follow them around and thereby stick together. Set different values for determining who can be a leader, specify unit types to who will follow who, you can get a pretty complex system.
I've really been hoping someone would come up with a Halo mod that has similar command mechanics to the old Ghost Recon games, where you can have several teams and assign their unique rally points, fire discipline (suppression, normal, recon), etc. It would be a lot of fun.

Be a bit perilous for the UNSC troops to flee to the shadowy edges and passes, only to encounter spec ops elites awaiting their slaughter.
