Believe it or not, there is orginization to the doors in the build menu. It's just inefficient and not compatible with building logic.
Base Game wood doors
Base Game metal doors
Atom Shop wood doors
Atom Shop metal doors
Custom doors
Prefab doors
Mind you, this is dev logic. It assumes you know which category the door you want is in before you go looking for it.
