Ratchet & Clank: Size Matters Storm The Front Skill Point

This is very easy to do if you complete the level first then teleport back after the giant clank fight

I went back to the ship during my first play through & now the door you finish at is as far as I can go & I'm not sure what I'm meant to be doing? Where do I need to go to continue? I never got the trophy for defeating Otto so I know I haven't finished the level...
