In both Knight Terrors: The Flash #2, and in The Flash Volume 5 (2016-2020), Barry himself states that Thawne is faster than him and has "always has been". He even goes on to state that Thawne is faster than Wally too (this is before he was re-birthed from the speedforce), and this is supported when it is revealed that the entirety of the events of the flash war were manipulated by thawne's hypnotic speed force suggestion hax.

Batman and Wally West are some of my favourite characters.
