If it wasn't clear in this movie, Agent Smith was infected by Neo when Neo "destroyed" him in the first movie. This caused Smith to start behaving outside of his programming. He is now a virus, and viruses' most common trait is to constantly replicate themselves until they are the only files left on a computer.
It's also a form of irony, given he becomes the very thing he accused humanity of being in the first movie.
We see him being rebellious in the first matrix already when he goes after Neo when he saves Morpheus including his desire to be free as he is torturing Morpheus taking away his earpiece to the other agents confusion.

The Animatrix is worth a watch if you like this universe. It tells the story of the machine uprising along with a few other more personal tales.
This is my favorite of the Matrix movies. It goes deep into the lore of the Matrix and its programs and what The One is. I like how it subverts everything we thought we knew from the first movie while expanding the universe and characters. And the freeway scene is AMAZING.

These movies had one of the most interesting wide spectrum media tie ins that had been done before. It took media in other formats and genres and blended pieces of story and narrative with the main movies.
There was a video game called "Enter the Matrix" where you played as Captain Niobe and her first mate, which had some story elements bridging Matrix 2 and 3. There was a DVD called "Animatrix", which was a collection of animated short films with things like background story history or small subplot points. For instance, when the Nebuchadnezzar first gets to Zion, and that teenage kid comes running up and is such a Neo fanboy and says, "You saved me!" One of the animated films is the story of how Neo contacted him and helped him escape the Matrix.
And then there is a thread that spans all three: The animated "Final Flight of the Osiris" is about the crew who scouted and first saw all the machines digging and had to send a message. So they were trying to get it into a dead drop place, which was to put it in one of those mail drop boxes so it would go to a P.O. Box. And then the first mission of Enter the Matrix the video game is Niobe having to fight into the post office to pick up the warning message. And then she tells the other captains in the movie Matrix Reloaded.
I have the Reloaded DVD set, and yes there's a second disc with a lot of cool behind the scenes of how they filmed stuff. They did construct a section of highway so they could have total control over how they filmed all that highway chase. The crazy motorcycle swerving in and out of traffic was trickery. There was a stunt woman doing all of that swerving, but the cars were all virtual and added by special effects.
And now that you've seen this, you will love the hilarious spoof that the MTV Movie Awards did on this some years ago, starring Justin Timberlake, Wanda Sikes, and Will Farrell. Here's the link.

Edit: I was thinking about what the architect said about how Trinity was going to die, and there was nothing Neo could do to stop, or prevent that, which was true. Trinity died and he couldn't save her-but!! He brought her back to life! And then again, all of this happened inside of the Matrix... What choices will Neo have to face in the real world? Oh, man, I can't wait for the third installment!

at one point during Neo's first fight with all the Smiths Neo knocks a whole bunch of them down at once & you can hear bowling pins being hit by a bowling ball.

The freeway scenes were so intense that in order to have absolute control of the stunts the Wachowskis built an entire replica freeway at the old navy yard in Alameda.
This is not a spoiler , it looks like you didn’t understand a certain scene. Bane is not bane, he is agent smith. Agent smith replicated himself in bane when bane was in the matrix trying to get out waiting for the phone call to get out. Smith came in stuck his hand in him turned him into another smith, then picked up the phone transferring smiths consciousness into banes body in the real world.

I like that in this one Neo needs not only to be "the one" in the Matrix but outside of it too. And I still remember how the matrix movies escalated the purchases od black overcoats. 🤔
And I believe this was one od Jada's last projects before she got pregnant.
If I'm not mistaken, that car chase scene was super expensive because of all the actual cars they had to use!

Another awesome thing about this movie is the video game. Enter the Matrix, you play as either Niobe or Ghost. The awesome part is how they handled the game, for example the car chase scene. Niobe enters the freeway trying to 'follow the sirens' and you eventually get to the point where you are behind the truck. It switches to a cut scene from the movie of you catching Morpheus drive around, he jumps off your car to kick the agent and then the game continues as you drive away. You can follow the movie during your gameplay.

This movie came out on my birthday May 15 2003. I was 14. And yes I got to go see it.

When this film first came out, I watched it in an IMAX theater, and had to look away from the screen or close my eyes during the wrong-way motorcycle chase scene on the freeway, to keep from vomiting from motion sickness!

They actually built that entire freeway specifically for that scene.
You beat me to it.
No city (on Earth) would allow them to film, after hearing what they wanted to do. They had to fabricate a closed loop road system, and get a kazillion donated cars directly from GM. That's why there's so many god damn Cadillacs in the scene.
You guys are putting too much importance on "programs loaded into brain". There is no program for flying, no program for combat, no program for bravery. You can be preloaded with a tutorial but you have to have the skill to apply it(to varying degrees). Like almost everybody has Kung Fu "tutorial" loaded into their brain yet their fighting skill varies by a lot. Neo can fly because he sees the Matrix for what it is, a façade, and that is why he can bend it more, however even he has limits, limits that are created inside the Matrix.
They didn’t do a good job at making this obvious, but Bane was the one Smith copied himself onto and went into the phone. So it’s Agent Smith’s mind inside Bane’s body.
If the franchise had ended with the Architect and Neo's decision up in the air, I'd have called this the best two movies ever. But then it all went off the rails into stupidity. Sad.

And so glad you liked this one as well! (Many people say the second and the third movie are worse than the first, but they are just more philosophy/thought-driven and go deeper into the storyworld.)
Anyway:
1. The Wachowski Brothers have both transitioned (Lana & Lilly Wachowskis now) and when they work(ed) together they prefered to go under the name The Wachowskis.
2. The Matrixverse is one of the first, and totally fascinating example of transmedia storytelling. MCU works the same way now (comics, movies, shows, games...), but Matrix was a phenomenon of this back in the day. Even more so that the Wachowskis oversaw it all - if you like this movie trilogy, I definitely recommend watching The Animatrix as well. It's an animated movie consisting of short stories that expand the world/history of the Matrix - each one created and animated by a different creator, but revealing sth more about the storyworld. It's amazing and maybe worth watching before the third Matrix (the "official" order to watch is M1, The Animatrix, M2, M3 and M4, but not really necessarily). There were also several video games (one let you play as Niobe, for example - the Enter the Matrix game actually focused on Niobe's search for Morpheus & the guys, which ended with Morpheus landing on her car on the highway) that added to the universe as well, and several short comics (which are now... somehow... unavailable. Lost in the Matrix, lol.)
3. Many people say that the most recent Matrix (Ressurections, 2021) is not good, but I disagree. A lot of fans expected Lana Wachowski (the director) to continue the vibe of the old trilogy (dark, serious-action-packed, philosophical cyberpunk), which she didn't. This movie is more like a meta-Matrix, a fan-Matrix which looks back at the old trilogy and the whole pop-cultural bubble that has grown around it, and makes a commentary on it. Ironic, sometimes, sometimes it adds something, or rights the wrongs, but I think (feel free to disagree with me, whoever reads this) THAT is the best way to deal with the original Matrix's legacy, its interpretations, and with all the expectations, predictions, commentaries that came after the movie was announced.
4. Also, the music: the rave party in Zion - The Fluke: Zion; the highway car/motorbike chase - Juno Reactor: Mona Lisa Overdrive (which is, btw, a callback to William Gibson's famous novel of the same name that was a part of the trilogy that grounded the cyberpunk genre. Matrix took a lot of its atmosphere from these books. Apart from many other cultural sources.)
Anyway. It's great to see you enjoying all the movies. Have fun with whatever you watch next! :)

Also not everything is something they can load and learn. Like Neo’s ability to fly. And only humans can upload skills to themselves.
Agent Smith wasn’t reading like an agent because when Neo Killed him he was set free of the boundaries of the Matrix, so he pretty much became Neo’s antithesis.
You guys talk so much during dialogue that you miss a lot.
