It used to be cannon that they knew. Now its been retcond and they didnt consciously know about any of the orders. In the back of their minds they knew the orders given how Fives mentions his "nightmares" are over when he dies. But none of them in cannon outright knew they had any sort of orders baked into their head. But tbh, I dont think the majority of clones even needed the chip. Either because of their outright loyalty to the republic or because most clones didnt have decent jedi leadership. So its a little bit of a mix between the 2 ideas. The chip in all actuality was meant for the clones like Rex or Cody who had time with better leadership who could have sided with them over the republic. But 95% of the rest didnt care or hated the jedi
