If this method doesn't carry the hyperlinks over, does anyone have a solution for batch processing the hyperlinks during a conversion like this? I don't want to go through connecting each link to the text one by one. Thanks in advance!

That is an error that arises if you haven't first placed the InDesign snippet file called "MarkdownStyles.idms". That file adds the styles that the script requires. Here's more on using snippets: helpx.adobe.com/indesign/using/reusing-graphics-text.html

Oh, I wish. To be honest, I've not done any footnotes in a markdown context, but now I'll be thinking about it....
