There IS a Pokémon War that took place 3000 Years ago if X and Y is to be believed. If we follow the "RBY takes place after a war" theory, they exist in the "Non-Mega" Timeline that has been created from the war, where Mega Stones don't exist. It explains why you can't Mega Evolve in the games too.
