The number of men sent to capture the deserter is explained in the books. They explain how a deserter is the most dangerous man, because he knows if he his caught, his life is gone no matter what. So they aren't afraid to commit any crime.

Well I've blocked a shank from entering the side of my head once by raising my arm quick enough when someone was 2 feet from me. I think if I saw someone raising a spear a few meters away I could react quickly and I'm not even a trained soldier :P
I think it might have been more that they were unsure what to do. They were being detained by the King's Guard, iirc, and fighting back might have been considered treason, which would have been counted against Ned Stark, their lord and the man responsible for them.
