The snakes hanging from the trees in Jak and Daxter had me creeped out to a point where I didn't go near them and so didn't get very far in the game. I have it now...maybe I should give it another go.
The video game A Hat In Time by Gears for Breakfast has the level Queen Vanessa's Manor in the Subcon Forest area. One of the Snatcher's contracts requires beating the level and it's rather creepy when you compare it to the rest of the game. Hat Kid also can't use her hats in the Manor, so she can only hide from Queen Vanessa.

That Toy Story game was one of the first games I’ve ever gotten! It was a huge part of my childhood! I remember asking my dad to defeat the main bosses for me cause I was too scared to do them myself! Seeing that game featured in this video really gave me nostalgia!
Batman Arkham Asylum. Just multiple moments in Batman Arkham Asylum. Whether it be Scarecrow or Croc. Most notably, seeing the corpses of Bruce’s parents talk to him. Maybe it wasn’t exactly a “family friendly” game but that seemed a bit much for a T for teen game. 😂

Orxon. Ratchet and Clank 2. Seeing the scientists struggle to stay afloat in the murky water before suddenly being pulled under to their untimely grave as soon as you get close. Such a creepy planet. The darkness, the rain, the creatures, the music, such an oppressive atmosphere.
Some of the themes and scenes in the Call of Duty franchise could be on this list. Personally I think gunning down civilians at an airport is a bit too dark, but a lot of people seem fine with their kids doing it judging by every online lobby.
Ok, but it takes a bit of explaining…Little Big Planet, was in creator mode late one night and had made a contraption a bit like a steam train, the settings where too high and it basically exploded, I forgot about it and went back to messing around with other things a few minutes later there was a weird scraping clunking noise that jumpscared me. It was a chunk of the steam engine that had broken off and travelled to the far edge of the creators space then came back, just a twitching mass of broken metal and gears.
Kingdom Hearts: completely family friendly rpg until you get to both hallow bastion and the end of the world. Bonus points for Ansems final eldritch form
