Considering the ongoing theme of the Emperor's relationship with each of his 'sons' (and his ignorance or poor choices leading them to despise, revere, or die in the name of him), you really gotta wonder which son that refers to.
You could say Horus, in which case the full line is "We are the center, the death of Horus". In which case, it makes little sense, as Horus was thrown into the Retconnian.
It could be Sanguinius, in which case it makes a little bit more sense. "We are the center, the death of Sanguinius." Sanguinius died for his Emperor and his Imperium, and what's left of it is essentially built on his sacrifice. Symbolically, the Imperium therefore is feeding off of death.
As much as anyone else, Rogal Dorn could be the son referred to. (No spoilers, people.) Rogal is still considered to be, if not *the* best, one of the best defensive tacticians in history. He built an empire on the premise of having a strong center. Except, that would make the line "we are the center, death of the Center"... so, yeah.
It could be Magnus. He's still officially on the Imperium's naughty list, so...
And of course, there's Kitten. The Emperor has referred to him as a son numerous times, and at the time of writing Kitten has the strongest interpersonal bond to the Emperor of anyone in existence. Imagine what his death would do to the Emperor.
Consider also the context of the line.
The line itself, and the one before it, both showed the Emperor himself.
I'll let you draw your own conclusions.

1) What happened to the two lost legions? Rumors say that at least one fell to Chaos.
2) What does he think of the Reasonable Marines and/or the Angry Marines?
3) What were his plans for the Space Marines after the Great Crusade had the Horus Heresy not happened? The transition from military to civilian life can be quite difficult.
