The only main antagonist to not hurt a dog is the part 2 antagonist, Kars. This is because he cares for nature and wants to erase humans because to him, they are a plague killing the Earth.
Pucci never harmed a dog tho?? Nor did Valentine or Tooru
If there was a dog in the reverse gravity or in one of those cars they are dead

Making villains kill dogs/animals is a great way to show how evil the villain is and to make the viewers hate them
Araki ( the mangaka ) really likes dogs. So to show how evil some villains are he makes them kill dogs.
Also the sheer amount of life threatening injuries the main cast survives are as plentiful as the grains of sand on your local beach
