Virtually no difference unless you have done some really unusual mods to your bike. The flasher in most cases is the better option as you have the ability to program the original file back to the bike at any time. Also if you have the flasher and the main dealer updates your bike's ECU we offer a very reasonably priced update file. If you map your bike on the dyno and your dealer updates your bike then the map is lost.
The gains with the stage 2 DNA and the Rottweiler are pretty comparable. We have seen very good gains with even a really cheap open airbox lid and the stock filter. The open airbox has to be paired to a decat end can to get the best results. Get the reflash done at the same time though as the extra air will make the fuel mixture very lean.
Will be interesting to see a comparison of the Ducati and the ktm motor... seems the ktm has the cams for more low and mid range, but the Duke will rule the top end.....
Do you recommend removing the SAS system and canister as well ? If so do you disable them through the map as well ?
How much difference does a bespoke map made on the dyno make vs the pre-made maps available on the ecu flasher?

Is the DNA airbox mod enough or is it worth going for the Rottweiler one instead.
