If Reapers already have a target in their sights they won't change targets just because you and the vehicle are there. Still good that you bailed before it started looking for its next target.
in that situation, its actually better to stay out of the seamoth and instead use your sea glider. it has better agility for dodging the reaper leviathan, and im pretty sure the reaper gets aggro at larger vehicles more easily. soon enough it will swim away.

Warpers and sandsharks are two Reaper's victims in my save game. Once i saw an Gasopod killing a sandshark too
