Gilgamesh doesn't consider most to be worthy to Gaze upon his finest treasures. He wouldn't use his best swords,axe,spears from Gate of Babylon, let alone his EA, unless he deems the opponent worthy. Yet he used both EA and Chains of heaven against Iskandar. Iskandar earned Gil's respect, something as rare as the holy grail itself
Although Enkidu doesn't do jackshit agains servants like Iskandar, it's only strong against divine servants, for non-divine servants it's just like normal iron chains

I mean i can sort of see it form gilgamesh's perspective, the idea of using (to his knowledge) the greatest and strongest noble phantasm of all time. The instant win button. This God sword used against a 16 year old kind of make you seem like a pathetic heroic spirit
He hesitated, when using it against Iskandar he was using it against a real hero, so someone who is basically copying other weapons and basically standing on the graves of real heroes is basically the lowest possible to him, Shirou's entire existence is a complete insult to Gilgamesh, the guy is just this mentally ill person who does not see any value on himself and does not even have a proper ideal, he just helps people because he does not see any other purpose on his life, using Ea against him is basically like admitting that this person is worthy of being called a hero. This is the short version (lol), other fans more obsessed would make a giant essay talking about it.

地の理は都市を破壊するエクスカリバーよりやや上程度の破壊力。
天の理はそもそも破壊力云々という能力じゃない
地の理では単なる「もの凄いかまいたち」を起こすだけだが、天の理、エアの真の能力である「権能」は「三層の力場を用いた時空流操作による原初の地球の再現」である。
かいつまんで説明すると、エアが発生させた力場をぶち当てた空間そのものをタイムスリップさせ、溶岩ドロドロ、マナが濃過ぎて人間が到底生きられる筈のない誕生初期の地球の状態に変えてしまうという能力。TCGで例えるなら「相手は死ぬ」効果の場に変えてしまうチートフィールド魔法
同種の権能でなければ効果を妨げられない、ただの宝具程度では威力を和らげる事さえ出来ないという意味で十二分に強力な能力ではあるが
原初の地球の再現、という星の性質を元にした能力で星が破壊出来るわけがない
なのでバビロニアの時ほぼ100パーセントに近い乖離剣エアを放っても星は消滅しないのです
