I have the same problem ( flushed and haft water left) but I just replaced a flapper ...and unblocked with plunger too and it still didn't flush all water away . Do you have any idea ?
Sometimes you will need to adjust the length of the chain to make sure the new flapper is pulled high enough to allow the tank to fully drain. If there is a lot of slack in the chain , you can move it out to the next hole on the flush handle , to allow it to pull just a bit further.
