Simple case would be that the big organizations/companies are led by their respective characters and on the planet they are on is filled with smaller organizations/companies. One storyline that may work is Mario and Luigi were sent by Nintendo to take over. Mario was always topdog at Nintendo but his younger brother was not as powerful and was considered weak, however not many knew this and he got permission to take his brother with him with the excuse that the smaller companies are stronger than Nintendo thinks. They arrive and since the characters are not focused on greed and owning characters, they are more relaxed. On the planet Luigi is not afraid of making friends because he no longer feels like he has to worry about being an outcast in a system based off power and money. Someone finds out that Mario was the one that took down a company because he was backed by Nintendo, then he decides to kill the character and destroy the next company. Then Luigi finds him and asks him to stop, they fight it out. Luigi being the weaker one knew he would not win in a fight, but he could at least stand for what he believed in. Then Mario goes into his flying Mario form and flies away with a few teadrops trailing behind him. There is a lot of ways you can spin this, so do whatever you believe to work best.
I actually came up with one, Mario realizes that everyone in smash who isn't from the Mario franchise will fade out of relevancy so decides to put them out of there misery before hand, Luigi doesn't like that so turns to the person most close to the popularity of Mario: sonic. So sonic and Mario duke it out and Mario wins, Luigi tried to fight Mario head on and loses badly, Mario could even look at these Metroid dread and sonic frontiers trailers and say: "look at what they need to mimic a fraction of our popularity!"

Regardless of who says it. It hits hard when the character bleeding out is like. I'll still have you. They didn't give up on the person who nearly killed them and then it digs deep into that person and makes them think.
The line "I'd still have you" still hits so damn hard even in the context of THIS.
