the commander of the stealth troopers acted as though he served under Anakin before, as he did say "when you're working with skywalker, you're always on the offensive" means they had some experience with each other beforehand.
That doesn’t prove anything though. Anakin skywalker had quite the reputation during the clone wars, so it doesn’t necessarily mean they worked together before.

Secondly, the Jedi would’ve been even more prominent in the early clone wars as they were assigned as the Jedi generals and hadn’t all been killed off yet.

Theory, the reason we never see them is becauthier missions always went to plan. No story is entertaining when the heros don’t have to problem solve, and in the real world, special operations group operate with such efficiency that it looks too easy. Stealth troopers probably work at similar levels
Oh, they were around, they were just so stealth nobody ever saw them. Any time a Battle Droid missed a target, it was because a clocked Stealth Trooper was there and nudged the Droids arm a few inches in another direction.
Star Wars Revenge of the Sith (PS2, XBOX) has three unique clone variants that have never been seen outside that game (not canon i guess). The Clone Assassin, Clone Blaze Trooper and Clone Heavy Gunner. They are pretty cool. The game also has a really cool version of the Clone Sniper (appears in this game only) that has a unique sniper, you can see a picture of it in the star wars wiki clone sniper legends page, it is the picture in the history second
I actually enjoyed the design of their helmets so much that I wound up incorporating certain aspects of it into a character I created a while back. Honestly, saw the stealth troopers once and instantly fell in love with their appearance. The ship, too. Can’t say I don’t them angles.
They remind me a lot of ONI prowler crews in Halo it's a stealth ship reminiscent of submarines and their job is basically to do stealthy recon and to lay mines during a battle
You want to know the real reason they were never seen? They had mastered the art of stealth from Drax himself. They could stand so incredibly still that they could become invisible to the naked eye. On another note, why didn't they just combine sensor-masking with Chameleon whatever they're called? That seems like a generally good alternative to Stygian crystals imo.
Maybe the two systems interfered with each other, or there wasn't enough space or power on the ship for both and shields and weapons and life support, or the cost was prohibitive, or nobody managed to get around the mechanical errors with combining the two systems, or a combination of these. In fact, that might be what Palpatine did to make the cloaking devices Thrawn used--which had the disadvantage that information had just as hard a time going in as coming out.
The answer to the thumbnail's question is oh so simple: they've gotten so good at their jobs that not even the content creators AND Wookieepedia know their exploits after the Clone Wars ended. That is real stealth at its utmost best and finest.
I have a theory on the stealth troopers, they could be a part of clone command intelligence. Like in rebels with the imp's working from a Gazanti-class listening ship, the stealth boys could have been working from a Arquitens-class retrofit or a even more modified Charger C70. Both relatively nimble for quickly leaving systems if they wore out their welcome. My guess would be even more heavily modified C70's, a smaller profile and less parts to make stealthy. With it being a recon/listening vessel it shouldn't need a large weapons package just decent shields to bug out of the area. I'd also guess the power systems would be upgraded to support better comms and detection equipment. Just a theory I thought of in the shower, anyone else think it's possible?
Since they seem to be a subset of scouts/recon units it makes sense you don’t see many of them. Most episodes don’t require showing the initial scouting/intel gathering by the normal Army (it takes too much time, and doesn’t involve Jedi)
I think it could be possible that the stealth ops were acting as some kind of intelligence service stationed on a planet in a building and gathering intelligence of the enemy from there.
It was interesting that we never really learned too much about the cloak ship (or cloak tech in general) after that episode, intriguing how the show was almost intentionally tight lipped about it
I feel like the stealth troopers were probably used in more roles, possibly gathering intelligence, but the specific roles they would follow likely wouldn't have been something that the Jedi or general clone forces would have been involved with most of the time, hence why they didn't appear again.
Marine Recon still exists. But you never hear of them. They're always first in enemy territory, to scout and secure the area. I see the same with these clones.
I thought the stealth vessel was commandeered by Tarkin, for his own personal use, as well he named it the 'Carrion Spike' and that's why we never saw it again. However, I too would love to see more stealth troopers, clone or storm trooper, or Hell, maybe the Bad Batch comes across an undiscovered source, just floating out in space, I mean, I don't see what that couldn't happen? This would work well for both, the Batch and Sid, the Batch upgrades their ship, maybe even armor, and Sid sells the rest.....with a few crates of the crystal 'held in reserve' that she doesn't know about, just in case the Batch wants to stealth into a shipyard and upgrade to a new ride.
They definitively need to have a game, so they can have more credit. It can be similar to a Metal Gear or a Meta Gear Solid game, just imagine the possibilities
Commander Jet (CC-1993) and his Battalion were all Special Ops clone troopers in the second battle of Geonosis though, so we saw them twice and there are atleast 2 divisions
According to a canon book on TIE fighters, the corvette we saw in "Cat & Mouse" was the only one of its kind made. This was due to the cloaking projectors used by the ship being too expensive in the eyes of command to justify the cost. That would mean it was like the USS Defiant in DS9, a stealth ship that was the only one of its kind. At least the Defiant was later mass produced even none of them had the cloaking device. The closest thing Republic Stealth Ship had to a sibling was the Carrion Spike, Tarkin's personal ship that also had a stealth device and a similar design. Of course the difference is large as the Carrion Spike while heavily armed is basically a passenger ship and not meant to be a warship like the Republic Stealth Ship.

It also depends on what the exact purpose of those Stealth Troopers is. If it's largely reconnaissance of enemy forces and recon operations behind enemy lines, it's logical why we don't know too much about them, as they wouldn't engage directly, as to not loose their cover. Direct Action special forces, like Clone Commandos, would be used to act on the intelligence the Stealth Troopers have gathered.
The other option is they were fairly regular troopers given special equipment for a specific assignment. I know RL there was issues with them (Lucas wasn't a fan of their helmets for example) and between ARC troopers and Republic Commandos, they were a bit redundant.
We never see them because they are just too stealthy.
