  • Sequence Comparison
    In this video, we have discussed the various terms used while comparing the sequences. We have discussed Match, Mismatch, Gap, Conservation, Deletion, Insertion, Substitution, Edit Distance, and Gap penalty in sequence comparison in bioinformatics. Gap opening and Gap closing penalties are also discussed in this video.

    It was really clear thank you! However, I still have one doubt: how did you complete the rest of the matrix at the beginning? For example, you said that since S and S are a match, no penalty would be added, therefore you wrote 0. When it is a mismatch we should add one penalty. But in U x A you wrote 1 and there was already one penalty, shouldn't you've written 2? I hope my question is clear enough! (3:33)

      Yeah i got your question.
      Here we can add the penalty by three ways, first is to add it horizontally ( here for adding horizontally one would add 1+1 that becomes 2),
      Second way is to add vertically ( it would be also 2)
      And the third way is to add it diagonally ( in this case diagonal number was 0 and if we add 1, it becomes 1)
      Now we should select the way in which minimum number is the resultant, hence we have written 1 for u * a.!

    But where did the -11 came from? How do we assign gap penalty numbers?

      Here we have assumed it to be - 11, the thing one needs to keep in mind is that gap initiation penalty must be higher than gap extension penalty..! And the number of gap penalty varies according to the algorithms used.!
