    Sir , i didn't understand How you got GCT as second sequence. Is it same like Needleman?. Or is it like 3,2,1,0. And 1,0 from A-A? And we dont need to go sideways? But if we have to stop , stop till 0 and continue with next highest number?

    I guess in local alignment all positive values are considered to be 1 and all 0 and negative values are consider to be zero. So local alignment should be binary completely. Tell me if we can use major values as well

    No the identical twins don't have identical gene sequence because their VNTR sequence would be different this could be proved by their fingerprint

    No it's not important that identical twins have identical genes. they may have similar gene only for their physical properties (so they look similar).

      But according to this method you cannot go to 0 after 2,1,0 as it's a match (G and G) so you have to go diagonally, which is 2,1,0,-1. Note: here you can't go according to the highest value if the nucleotide sequence matches. If it doesn't match then you can go for the highest value.

    6:09 why is the second T from S1 and the last T from S2 a 0? From the technique explained shouldn't it be 1 since 0-2 = -2 = 0; but the T and T match so 0+1 = 1?

      maybe you only turn it into a 0 after adding the 1, so 0-2=-2, -2+1=-1 and -1 turns to 0

    it is so easy & simple explanation but I have a question, we know that local alignment compare between highly similar regions in the two sequences but how the smithwaterman determines the highly similar regions before searching for the optimal alignments for them ???

      Because this is the 1st rule. Before filling up a matrix you have to fill the first row and column by adding the given score of a gap penalty (which is -2 here) with 0. And the first one will always have to be 0.
