So one tube goes through the intake and the other tube goes through the exhaust for the inter Cooler ?

No the turbo as 2 sides hot and cold
The cold side piping leads to the intercooler and up to the intake manifold

Did you use the stock manifold for your turbo ?

No i used a log manifold . You can find similar ones on ebay T3/T4
