When you disconnect the coil, don't pull out the secondary, instead disconnect the negative of the primary (white-red wire). Otherwise your coil is still discharging and with very high resistance which is bad for the coil (also it is still making a spark)
These cars are definitely worth the work that you are doing to this one. You can't say that about many other 30+ year old cars! Check any and all non-fluid hoses then replace. Often times there could be a clog and or crack that will result ina rough idle

yes , my 245 GLT in the 80's was suseptical to flame trap causing lumpy tickover.
Looks like new motor mounts are necessary.
