This scene alone is one of the highest points in Sonic history. The way Amy convinced Shadow to save the world from total destruction is actually in her character. Her kind heart and pure thoughtfulness tells Shadow to go save the world instead of destroying it just like how she reformed one of Eggman's robots in Sonic Adventure 1. Shadow was overcame by greif about what he thought Maria told him to promise about. After having a pep talk with Amy, Shadow realizes that Maria wanted people to be safe from any danger and having this in mind, Shadow goes to join in the fight. This scene does show that Amy and Shadow are more than just a psychic fangirl and a forgeting-who-I-am edgelord. The current games should really take notes from these scenes.
Main theory is the Gerald reprogrammed one final thing before his execution which was shadow by altering his memories before he was sent to earth. Gerald implanted his desire for revenge into Shadow knowing he couldn't get his revenge. Shadow took the tape of his execution and read the calculations written on the walls of Gerald's cell to program the space colony ark's suicide mission. In the end Shadow was reminded of the actual conversation with Maria because of Amy and no longer accepting the lie he was given.
