Supremacy villagers win. What makes supremacy villagers so strong is the HP bonus, that Incas don't have. In addition, they also have more dagame, since Incas only get a +4, while Spaniards get a +6. The only thing Incas have over the Spanish villagers is armor.
They have a higher dps than most ranged units (especially including inevitable missed shots in a real battle), so they do much better if there is a meat shield 🥩🛡 of melee units in front of them in a mixed composition. They also have a +2 attack bonus verses rams (with a normal firing speed), which is really useful versus rams, Armored Elephants 🐘, and unpacked Trebuchets (which have the same armour). Which is pretty important due to even a few snipes of those expensive units can easily make up for otherwise below average performace. Though this does get slightly cancelled out by the Capped Ram upgrade and entirely by the Siege Ram upgrade (though *a lot* of civs don't get it).
If only supremacy could also allow villagers to auto attack instead of running away...

Poor shotels and their low HP. Pretty sure they lose to camels in castle age without the unique tech all from their low HP.
