What a world you've crafted here, it's truly jarring. Great job as always.
If you look at Krusty's feet, he's moving his toes, but Krusty has been shown to have petite feet. I think the real monster is and always has been Sideshow Bob.
I noted that when Bart was first assaulted and he open his eyes Krusty in the background had a very happy satisfied look to him compared to the other people.

I think the biggest clue, not pointing specifically to Krusty but disproving the appearance that it was Homer, is simply the fact that the culprit broke into the house, which Homer would obviously have no need to do.
I wondered if Krusty smiling in the crowd was a red herring of some kind, but his presence was all over this episode, which made me think it was him. That was fun, another awesome video. Also, nice insert of "MJ" singing Homer to sleep on the car radio! Threw me off a little.

I remember that Butterfinger commercial, but I'd forgotten how well-animated it was! Cool how Krusty's disguise didn't really make sense in that context, but here it's the most logical disguise.
