would it be bad to only weld in a aftermarket sill?

It is nothing bad. Only in my case inner sill was rotten. There was holes on inner sill, so i decided to do everything like new. If your sill is in better condition, then leave it originally. Original is better for sure, because welds are more prone to corrosion then factory spot welding.
