theres 2 ways you can see this: -Barney's just joking. -Gman actually went out of his way to deliver the random crowbar Gordon picked up to Kleiner's lab. Both are comedic in their own way
Gordon is physically unable to break a few boards off of the doorway ahead with bare hands, so Gman was forced to supply the crowbar to Barney, so he could hand it to Gordon. Why wouldn’t Gman just hand the crowbar directly to Gordon earlier? He would of been caught before he got his suit. Why wouldn’t Gman just hand the crowbar to Gordon himself when he needed it? Because, Gman wanted Barney to get a chance to dump information about his next objective, as it coincides with Gman’s goals.
I always thought Gordon's crowbar ended up in the hands of Walter, who is the scientist using the crowbar on the gate at the end of Blue Shift. While Barney was dealing with the coolant system, Walter left to go deeper inside the facility (as stated as the OpFor CTF description for Walter) and he saw Gordon get abducted, then took his crowbar as it was left behind by the soldiers. I would say that was just a joke to insight that Freeman just left it at Black Mesa, after killing the Nihilanth, which of course is not true. That crowbar he gave him, I would say, was technically the very crowbar that BARNEY actually used to survive and escape Black Mesa, from Sector G. After all, in Half Life 2 Episode 1, he also did say to Freeman (at the time he gives you another “first crowbar” in the game) that he doesn’t have “many more of these.” When I first played Episode 1 of HL2, all those years ago, that immediately made me think that he kept more crowbars with him when they escaped Black Mesa, back when he was still a security guard. Not the one Freeman picked up all the way back at Sector C! Why would it be when the G-Man took all of his weapons and put him in stasis for 20 years until awakening him, at City 17, with nothing but the clothes on his back in HL2? I remember it all! The G-Man have been in contact with some members of the resistance for years, providing them with Intel, resources and the guarantee of giving them some assistance in the future, maybe he gives the crowbar to Barney with instructions to pass it to Freeman "when the time is right".

Barney probably thought it was his crowbar, unaware that the Gman took Gordon's second crowbar. Or it may be just a random crowbar and Barney gave it to him in a funny way, knowing it would help Gordon as his favorite weapon.

I can imagine a timeline where G-Man considers Barney the one person strong enough and loyal enough to keep Gordon’s crowbar while he’s in stasis, even if his employers don’t see it.
I genuinely believe that G-man would respect Freeman enough to give the Crowbar to Barney to give to G-man. Barney does say "*I think* you dropped this in black mesa". So in total we have 4 (or 5 depending on your opinion of the trash compactor one) canon crowbars that Gordon used.
When I first played _BioShock_ Jack finds and uses a wrench. I wish he had picked up a crowbar first and then tossed it aside for the wrench, saying something like, "Now *this* is a weapon." Or, "who wants an academic's weapon?"
I wonder if the crowbar he dropped was left when he was ambushed and the one outside of the trash compactor is just a random crowbar. Which probably explains why Barney found Gordon’s crowbar..
Yes its probably Barney's Crowbar but he heard that Gordon fought his way out of Black Mesa with one and decided to be a funny lad and say "You dropped this back at Black Mesa" Its also a subtle writing nod to the player themselves.
For me it's that Gordon loses his original crowbar from Sector C before he gets thrown into the trash compactor and Barney could've found it in the ending like some other person here suggested, and for the remainder of HL1 Gordon just had a different crowbar that got eviscerated by the G-man
It's funny how atleast 4 different crowbars were in Gordon's hand till the end of Ep2, but reather 6, while the Gravity gun is one and only, yet not as much of an icon as the crowbar is.
It’s totally plausible that when Gordon was apprehended by the HECU he lost his original crowbar, this crowbar was taken by HECU and ended up on the surface where it is seen in Half-Life: Blue Shift, when the scientists and Barney leave in the SUV, Barney takes the crowbar with him. Not sure how he’d know it was Gordon’s.
A bit of a stretch, but it's possible that the crowbar Gordon picks up after climbing out of the trash compactor could be a different one from the one he had before then, and Barney could have somehow obtained that original crowbar that Gordon lost when he was ambushed. This would fit in with the "I think you dropped this back at Black Mesa" line, as Gordon actually would have dropped it when he was ambushed. Much more likely however it's just Barney having something cheeky to say, he comes off as the kind of guy who constantly spits one liners like he thinks he's a movie star. In all likelihood it's just some random crowbar that Barney grabbed from somewhere.
Gordon gets ambushed and loses the original crowbar. Barney finds it later and gives to to gordon in hl2. Gordon then gets 2nd crowbar in trash compactor, which is what is taken by gman.
Barney gives you two crowbars throughout the events of half life 2 and the adjoining episodes. I believe that one is the one you used in black mesa, and the other may be the one _barney_ used in blue shift. That's why he told you not to lose it this time, that crowbar had sentimental value to him. Makes it kinda sad that you lose it at the beginning of episode 2.

Its also a subtle writing nod to the player themselves.
it isn’t the out of the ordinary for G Man to put Gordon’s stuff in the hands of his allies in the time after Black Mesa, like the HEV suit.
Half life fans when you don't know the lore behind the difference between the crowbars:

Black massa bought that crowbar in bulk
For me it's that Gordon loses his original crowbar from Sector C before he gets thrown into the trash compactor and Barney could've found it in the ending like some other person here suggested, and for the remainder of HL1 Gordon just had a different crowbar that got eviscerated by the G-man
It's funny how atleast 4 different crowbars were in Gordon's hand till the end of Ep2, but reather 6, while the Gravity gun is one and only, yet not as much of an icon as the crowbar is.
In Half-Life 3 the final boss should get the upper hand on Gordon but then Gordon gets.... and hear me out..... TWO crowbars.
Really makes you think :)
Its a magic crowbar from gman and he makes sure gordon gets it because thats what gives him his main character status. Boom solved
"I think you dropped this at black mesa." Is a joke because nearly every crowbar in black mesa is red, and not full metal
It’s just a nod to it being the first weapon you get in HL1, and it being familiar from the first game setting.
Gordon gets ambushed and loses the original crowbar. Barney finds it later and gives to to gordon in hl2. Gordon then gets 2nd crowbar in trash compactor, which is what is taken by gman.
My theory is that the hecu did a s*** job of getting rid of Gordon’s weapons and found the crowbar from before gorden got kidnapped
There are alot more crowbars in the half life universe than the amount of human population in hl2
I hope Barney was joking, because it would be really weird to treat the random crowbar as important in-universe.
Bro Gordon got jumped
