Once you get so far as needing actual bulk storage for your items: use sophisticated backpacks. You can use one or more storage buses on a placed backpack and filter what you want to be put in there. But the real reason i recommend them is how effeciently theyre programmed: a netherite backpack with full netherite stack upgrades can iirc hold ~17.7 billion items in each slot. We've been using 2 of those in a modded playthrough and even tho there were thousands (maybe millions) of items going in and out of each every tick, they produced less lag than a single minecart.
For the Brain pit you could place stained glass with alternating layers with nothing for a fog effect; what I mean is a layer of glass and then empty space and then another layer; the "foging" of the stained glass will stack on top of itself as long as the layers have a gap

Most useful thing about Applied Energistics, in my opinion, is it's ability to sort items and act as a universal drop-off point. Connecting a Storage Bus to one of the Storage Controllers from Storage Drawers (or Sophisticated Storage) lets you access your entire network from a single location (or from a wireless terminal if you have one). But it also allows you to use an Ender Chest hooked up to an Input Bus to transfer things into your storage system from anywhere, which is amazing for when you have to unload your mining machines, or when your inventory gets full from clearing out areas for builds.
You could also place the quartz blocks for the wall and use the wall board frames for the exterior so you get more space on the inside, that might save you some trouble
I would also like to once again suggest getting the "Go Prone" mod, when it comes to navigating the one-block-high crawlspaces. It literally saves you from having to use the trapdoor trick you mentioned.

this is where the builder from RF Tools comes in super handy for laying out shapes. even if you don't use it to place the blocks, you can use it to visualize the shape. although i don't know if it has an octogon shape.

Maybe try using barrels and storage drives. You should be able to link them together with AE2, using the drives for smaller quantities, and the barrels for bulk storage. That way you dont fill all your driver up with cobblestone. I think the AE2 item you need is called "External Storage Bus" and you attach it to the drawer controller.
I'm pretty sure you can make those double slab blocks in the manual framing saw. You just put in framed cubes (or any other framed block), select what you want it to output, and then is swaps which block it is, and you can select the framed blocks that have two parts in the menu on that.
@@foxynotail Hate to tell you this now that the building is done and you're probably already halfway through your next project, but there SHOULD be a "Framed Vertical Slab" block that you can place like the normal slab block, up to twice in a single block. That means your interior blackstone/quartz wall can still be 1 block thick on the outside without using the framed wall panels and taking up that extra block of space. Still though, amazing content. I love seeing these Create series on YT, so many brilliant and often complicated builds. I envy the stamina of Create builders to just spend an entire day+ working on a single project in mostly one sitting. It took me 3 days just to build a train in creative and save it in schematics for later.

Love the new build. Just recently started to get back into modded minecraft and modpacks. And I can't remember the name of the mod. But there is a mod that has super bright blocks of different colors. Those would look super cool for your build on the outside instead of the dull concrete colors

Love the design! two things tho...first, to better understand where you are inside the building and where you need to go, if you can create type of marker ( 2x2 square for example.) with the respective color on the roof of the building's wings. so that you can easily see which direction you need to go without trying to figure out which color is neighboring which one. I think that'd help a lot! And the second, for the pit I think It'd be awesome to see liquid xp in it as it looks shiny but more so because of the simple fact that you call it 'the brain of the operation' since our brains change, evolve and get better with actual real life experiences that we gather throughout our lives it makes perfect sense that they are somehow close in proximity or somehow involved in my opinion.
Foxy for the basements you’ve been digging would you ever consider cleaning them up so they look like they are a part of the build? Like removing the pockets of dirt and coal for example.

idea for the brain room, make a machine to dig till like 20/30m blocks deep place lava at the bottom and then fill it fill glass with a layer of air in between every glass layer. this gives the effect of a bottomless void wich would be cool i think
You should use AE2 to transfer items and liquids when the create mod gets too laggy to do it. But only use it in sections so you don't completely erase the create stuff
I appreciate how much you suffer to get your dream projects done, an inspiration for me who barely finishes anything. Edit: Having processors to autocraft everything for you would be mucn better as well
About that crawl space, you might consider adding the personal shrinking device mod to make your life easier.

I don't think I'm using that particular one, but I have a crawl-on-demand mod and it's the best QOL mod I've got lol.

@FoxyNoTail A2 has façades that you can cover your wires with. That should help you with your crawlspace issue.

An idea for the liquid in the center, water full of bubble columns. It would look correct to me but has possible lag issues.

Couldn't you similarly to how you did the roof, have pushed half the building one block to the side to make the side lengths odd?
you can put a block u want to place in to ur off hand and just place the frame block and that block at same time
