I liked the detail at the end how those two guys, standing guard Infront of the marked, refused Amicia and Hugo entrance because some guys had been asking about a girl and a boy. They did it to save them.
The game is really cool because of its historical accuracy. The rats and magic got exaggerated and made into a fictional element, but it takes place in 1348, which is one year into the worst 3 years in history of the Plague epidemic. It's also one year into the beginning of the Hundred Years' War between the English and the French. They didn't just make this stuff up. It gives you some real insight of how horrible it was for some people to live in those times.
Add on the fact MANY people had no idea what was going on until for some it was too late. Information didn't travel fast. Letters would take weeks sometimes months to get to someone, if it make it to the recipient at all. Current information of what was going on in any given place was hard to come by if there were no survivors. We thought the World Wars were terrifying because people were up to date with the news, imagine not knowing your country was at war with another country and suddenly being invaded with no warning or way to defend yourself.
You forgot to mention that once the Church caught word of Vitalis' true intentions, they had him excommunicated. You can find this out when the bishop in green robes arrived to meet him during that one cutscene. I think it's also implied that the Inquisition is no longer working as a branch of the Church because of this.
I just finished the game and came for a quick run down because I forgot some stuff. I really liked it overall and will probably get the sequel when it goes on sale after release

There are a few questions I have about this game that I'm not sure are answered. 1) why does the plague seemingly end just because Vitalis dies? 2) Why were the people Hugo cared about at the villa untouched by the rats? 3) why do the rats give up on attacking Amicia and Lucas just because they finished the elixir?
1) Maybe Hugo control the rat thus end the plague? 2) This is the biggest mystery so far ... 3) Maybe the elixir have something magical? But if that is the case, why they didn't mass produce the elixir? Or divided them into small container to make something like necklace/talisman since rat don't chase anymore...

Did it have to do with Hugo, as in the rats somehow knew Hugo cared about them and didn't want them gone? If it did, why did the rats still eat Amicia, him and his mother when he was with her?
We don't know yet. It's most likely a plot hole but maybe we'll see in the second part They are trying to eat Hugo Amicia and the others because Hugo wasn't able to command them and that time. And later on it will be to exhausting for him to use all the time. In non crucial situations light will most likely be the way to go
But there is so much that has not been explained: - Why do the rats behave in such a weird way? They build strange black structures, are afraid of light but not of humans and form "tornadoes" of rats. - Why does the Prima Macula allows it's host to control rats? - Why can Vitalis control white rats and not black rats, and Hugo just the opposite? - Why don't white rats fear light, while black ones do? - Why does Vitalis obtain the Macula control from Hugo's blood while his family doesn't have it? - Where does the Prima Macula come from? With so much being unknown, there is actually very little we actually know about the story.
