well, the first kick is muffled in the loop , you spend so much time to fix this kick and the end result is just a small noticable difference and the muffled kick is still to hear... the Kick is simply not good and doesnt fit to the bass/organ sound.. Use a proper Kick right from the start, then you dont need to fix things in a time consuming way at the end :)
There are too many problems not covered here. First using a waveform analyzer like Psyscope would have shown us the shape of the kick that gave the glue compressor. Secondly with this tool, you'll be aware of your phases problems, the lenght of your kick ect... Not too much to learn in this content.

I don't think its really always the layering that will save the track. I mean, you can find one decent kick and it will fit in well. On the other side a lot of sample packs layer kick with bunch of transient shit and call it a kick which often doesn't translate well in the overall mix. For that best thing most of times what I do is just adding fade for kick that has shit transient and add another kick that has dope transient but bad low-end part for which I add end fade to leave a really tiny bit of kick. In the end make sure phase aligns to ensure they boost each other other wise if you don't move it by a friction, they'll cancel each out and you won't get the power no matter what. Also, if you make that layered kick, its best to render it out as one to save time.

How do you know how much db gain to put on the glue compressor? Any rule of thumb?
Use your ears, it depends how dynamic the sound is as you want to flatten it out so the peaks are crushed down
