It's worth mentioning that the only time Wart/Mamu(?) has ever shown up in either series was during a dream entry. Mario 2 was revealed to be a dream in its ending. And Link's Awakening was a dream as well. I guess technically it was the Windfish dream. But a dream nonetheless. Kind of makes one wonder whether or not Wart is actually just a dream phantom itself. That would be some neat lore to see happen in either Mario OR Zelda. Or make an official crossover game and have Wart be the final baddie. Could be like a warriors game where you'd have Mario AND Zelda characters in the roster. That'd be pretty neat.
I kinda headcanon that Nintendo’s franchises (at least the ones with fantastical elements) are connected through dreams. As elements from other franchises typically show up in games related to them (Link’s awakening, The Kirby series)
I think the best way to have one series reference the other would to have a potential power-up for Mario be an item like Link's (e.g. a hookshot, bow or sword power up)
Maybe I'm crazy, but I kinda wish Nintendo would embrace the whole shared multiverse thing they have with smash bros and do some actual crossover games. Ganon and Bowser teaming up would make for an interesting story, and I can only imagine the potential for the dungeon design.
Another enemy you forgot to cover are the Boo Blahs. These enemies appear in Link's Awakening in red, blue, and green colors. With the green ones returning in Echoes of Wisdom. In the Zelda series they are referred to as Goo Specters or Camo Goblins. But they are confirmed to be the same enemy. The Boo Blah is technically a Yoshi enemy as opposed to a Mario enemy first appearing in Super Mario World 2 Yoshi's Island and later returning in Yoshi's New Island. But it still counts. Though there aren't enemies there are other references to Mario. For an instance the Mario Bros themselves appear as characters. Mario goes by Tarin in this game. He likes mushrooms and him turning into a raccoon is a reference to the Tanooki form. Later on you encounter Luigi who runs a Cucco shack and after you clear the Eagle's Tower you see Luigi riding the Flying Rooster. In addition to Kirby being an enemy what appear to be Gordos can be seen on the beach. There is also a cameo of Princess Peach on a letter.
As for the reverse, Super Mario RPG has "Octolot" in the forest maze (which look a lot like octorocs) and I always thought Star Cruster could be based on Gohma (and in Super Mario Maker, the spikes in the SMW stile have the exact same sprite as the urchins from Links Awakening)
I always think the Octoombas and the enemies that they are derived from namely the Roctos, Elite Octoombas and Octoguys are also based off the Octorocks. Along with the bosses King Kaliente and Prince Picante. All of them have attacks that involve spitting rocks but in the case of Roctos as well as the prince and king the rocks they spit are on fire.
Some notes: 1. The Spiny actually made it outside of the 2D games as they actually made it into Majora’s Mask where the enemy has the same behavior of charging at Link and having Link knock them over to be able to deal damage to them. 2. There is a theory that “Mamu” actually is Wart after he retired from villainy. This is because SMB2 all took place in a dream similar to Link’s Awakening, which is why Wart has never returned. He’s a creature who only exists in dreams.
Those MM enemies are known as snappers, not spiny beetles, and while their behavior is similar, i think they're pretty clearly a different enemy, especially due to them not having spines on their backs.
