The Resurrection ship only contains the apparatus necessary for resurrection on the Base ships. Each Base ship has these resurrection modules. Think of the Resurrection Ship as a Wifi Router sending the Cylon download to the closest available copy. It also carries "spare host bodies". It doesn't need to be with a Base ship, just close enough for the downloads to happen.

While a few things are left ambiguous (which I was glad for), most questions/mysteries in this show get answers. The writers reward patients. Also, just a little correction, the 13th tribe left Kobol and settled on Earth before the other 12 tribes left Kobol and founded the 12 colonies that we saw get destroyed at the beginning of the series. No spoilers, this is info. we already have, but it’s certainly difficult to keep it all straight 😂
