Its actually kind of common in npc talk across the series. Also there wouldn't be a might with a pokemon that would evolve with a water stone since its guaranteed to work. 3)The man and the Gothithelle were not getting married in that episode of black and white (Clash of the Connoisseurs!). This episode is about finding the right partner pokemon for a little girl and the rival of Cilan starts describing all the qualities of what makes a good first partner pokemon like them having complementing personalities (while showing background images of examples of pokemon that matched their trainer). One of the examples was a Butler and a Gothetelle (who is based on a maid) which is why they would match. 4)There was no mention of a boyfriend in that sun/moon demo event. She mentions this amazing guy who helped her out but you have to wait a few real life days for him to appear. As a player you assume that this amazing guy is someone who would be important in the actual game (maybe a character not revealed yet) but no its just a machamp. GF pulled a fast on the player. 5)In the traces of the lost village quest you do find out that a man marries (its implied with missing text) a froslass but he never realizes this as the froslass fooled him into thinking he married a beautiful woman. Froslass's dex entries entail that they love to feast on the souls of men so yeah it was getting free meals daily by sticking around him. Also there was no mention of them ever having kids in the torn and old journals.

To a company as big and longstanding as GameFreak, it beneficial to backup all their development documents. If they ever want to look back at those unused concepts for inspiration for later works, they thankfully still have them archived. This is also the company who copy-pasted the source code to Diamond and Pearl into Unity for their remake, which was only possible because they kept those development project files.
The information motivating a work most certainly is important to the work as a whole. It gives context to what real world ideas the authors pull from, to inform the work. Identifying themes and ideas help people 'reverse engineer' an author's decisions and help make conclusive certain concepts a writer might only imply in a work. With that said, I dont know if any of these stories really have a place where they interact with the work. They are just weird. I think people are fine being weirded out by it though, it is pretty icky stuff.
As a creator, there are plenty of notes I have taken that are rejected for the final work. Even completely contrarian notes are kept for possible use in a future work. So take anything about future works with a salt lick.
For all these "its weird why they wrote it in the first place" stories - its world building. Pokemon always had real world influenced themes in the games all those myths about peple marrying pokemon and darker things are just yokai stories with a pokemon as protagonist instead of the yokai. Sharpedo finning(and by extension slowpoke tail hunting) has the theme of killing animals for just 1 delicacy and so on. These stories were deemed to be not fitting to be included as is into a childs game as they were but we can see lighter versions of some of these, like in gen4 the famous "In the past humans were closer to pokemon and some even married" snippet.
None of the current stories in pokemon games involve tricking little girls into running away and having sex for months till she is pregnant, nor being anti capitalism and anti meritocracy.

Idk, most of these are just story building, and “idk why they’d be in game, they seem explicit” well that’s why they’re not in the game. They’re not appropriate. While I view these back lore stories to be unnecessary, I also view them as just RAW creating with concepts with no limits to then break it down to what we receive in games.
Paldea is based in Spain. Windmills are a very Spanish thing. In the Book of Don Quixote de la Mancha, a very ancient book they became very popular since then. Probably they were removed to avoid using a very "cliche" concept

As for the weird stories, others are saying they are writing exercises not meant for the game but Japan does seem to be more accepting of these kinds of stories than the West. i actually liked the chibi look of BDSP, and the Gen 6 alpha looks even better than those dude years later. i think if they stuck with the chibi look it would have fit the aesthetics of 2D games and ppl would have loved the transition and it wouldn’t back them into a corner in terms of graphics since the chibi art is so easy to design & design around. what could have been 😢

The weird, creepy stories are just that; traditional Japanese folk stories. They were adapted to use Pokemon as writing exercises. Thats all there is to it.
Those stories are disturbing and frankly don’t make sense with how we know those pokemons but remember that these were creative exercises. They probably never meant them to be used in games but rather as a way of coming up with new ideas. Many shows and other media do this as well with most of them never seeing the light of day.

1) Nintendo never made any devolopment decision in the creation of any Pokémon Title, they act as Publisher, not Developer of the Franchise. They handle Marketing and Distribution, not creation.
2) These Stories ARE NOT secret lore or whatever. What isn't in the game doesn't exist. Almost all of thm are off-brands of known folklore, pokémonified for some reason, most likely scrapped because they couldn't rewrite them into a childfriendly way. A writing excercise.
Two points about the content:
1) The height sheet is so weird.
The chosen characters are so haphazard.
A Gen 3 Gymleader, both B2/W2 (which are not ten, but we never get their actual age btw), another Gen 3 Gymleader, a Gen 4 Partner, two Gen 5 Gymleaders and AZ, who is from Gen 6...
Just why? Most of them will never come across each other.
2) Concerning your windmill question: You haven't played XY (either in quite a while or at all), have you? Otherwise you would remember Dendemille Town and it's whole shtick of being build around a gargantuan windmill...

Idk, most of these are just story building, and “idk why they’d be in game, they seem explicit” well that’s why they’re not in the game. They’re not appropriate. As for the weird stories, others are saying they are writing exercises not meant for the game but Japan does seem to be more accepting of these kinds of stories than the West. Shinto mythology gets really weird, and non-Japanese don't have the cultural context so to them, "yeah, that checks out" but to us it just seems freaky.

Theory: I have a theory that pokemon human relationships are probably legalized in places like Kanto but are illegal in places like sinnoh, that would explain why we see npc’s say they are dating a Pokémon in places like kanto, but not in places like sinnoh.

Not every starting trainer is 10 years old. GENS 5 6 were way older. Gen 3 was probably early teens.
Those stories are disturbing and frankly don’t make sense with how we know those pokemons but remember that these were creative exercises. They probably never meant them to be used in games but rather as a way of coming up with new ideas. Many shows and other media do this as well with most of them never seeing the light of day.
Making a game with the map editor wouldn't be cool but highly illegal
