Captain Phillips was told that there was high pirate activity about 650 miles of the coast of Somalia. Knowing the risks he took his ship and crew around 300 miles from the coast where he paid the price. The reason there is no onboard security is because weapons used to be banned aboard freighters that dock into foreign ports. After this and other events like it, it was changed so private security teams can be recruited and placed onboard.
One thing which the movie doesn't really address is why it takes so long to get a military response from the US Navy. I mean, surely they have fighter jets and helicopters that could get there in a matter of hours and been there to scare off there pirates/take them out when they come back a second time.
Because of exactly the reason given in the movie. Chances are... they're "fishermen". Piracy happens. Piracy is a thing, but 9/10 when a captain is spooked like the above reality has shown its been a nothing burger. You could deploy helicopters and jets every time, you could redirect a frigate to intercept, you could do all these things but just like hoax emergency calls, the time you do do this thing and its a false alarm, you've just put assets out of position that could answer a genuine concern.
the closest U.S military base was over 2,000km away, so the fastest response they could have gotten from USN would have been with a fighter jet over 2 hours after they called for help. A fighter jet really wouldnt do much to help them tho because by then the pirates were long on board. A helicopter response would have taken longer. So in this movie, Philips really just got lucky that a destroyer was nearby and made it as fast as it did. Though had a destroyer not been nearby then there probably would have been Indian or Somali navy vessels nearby

Basically, save for a handful of countries/states, you cannot enter port with weapons onboard, and there's a thorough inspection and fines or jail time if it's failed. For ships with armed security, they first need to rendezvous with an arsenal ship to drop off weapons and security personnel prior to entering sovereign waters. This complicates things and adds costs, and a single mistake can cause the entire crew to be jailed abroad in the best case and an international incident in the worst case. I'd much rather have an armed crew, but given the difficult legal environment, it appears to be more efficient to just have sovereign navies patrol common problem areas instead of having each ship fend for themselves.
you know this all could be avoided if they just had 8 9mm machine guns and 4 13mm cannons oh and maybe add 2 100mm cannons just to be on the safe side, you never know what you will come up against out in the ocean

The ocean is a very big place. That's basically the answer.
AR-15's, like the one I have, work perfectly in these situations. I like a 40 round Magpul magazine instead of a standard 30 round mag.
A couple of good old boys with .30-06s would solve the problem
