Funny enough the shotgun knight is actually a reference to Infernoplus' Dark Souls mod which adds the weapons from Halo. The creator made a pretty fun RUclips video that includes some of the work arounds necessary to get them to work.

This is the sort of conclusion I came to as well in retrospect. Truthfully a lot of logical explanations for the jankiness dawned on me well into the final hours of the video, but I was so near completion I didn't end up adding many addendum explanations.
@GrandmasterPant I feel it could probably be the func_portals and skip Brushes that are used in hammer to Optimize the map. Maybe The Npc could be Blocked by these brushes
There is an addon called Total Replacer that add option to replace Half Life 2 enemies and weapons. You clould replace all of it with Dark Souls stuff.
A soulslike with Half Life 2 style level design is something I've always dreamed of. this honestly feels like something i'd picture from my imagination, and I genuinely hope more games explore this mix. when the gameplay works in it's moments, it works.

I'd also be willing to bet that some areas have regular player clips in spots that are removed once certain sequences play out. Like when they don't want you to get ahead of Alyx because the rubble is supposed to come down and separate you from her.

I love Dark Souls and Half-Life, and seeing it brought together like this was fun and goofy yet jank in the most positive way possible. I also love all the memes and references and stuff. It made me feel like we had the same tastes and interests, and I felt very welcome watching. You did a great explaining your process and things you've done, be it oversight or reflection. Really made me feel like I wasn't missing out on anything. I really, really enjoyed this. I know it's probably a lot of work putting out a video of this scale, but I'd totally watch another of these. Following through on such a challenge was a feat on it's own, even if you didn't have to deal with the trials and tribulations of the source engine. I think i know what the invisible walls are for Take the tripmine in Nova Prospekt it's something you wouldn't want NPCs to trigger, so the developers put a collision box that wouldn't affect the players There's an invisible wall near the sniper section (i think that was it) where the stair placing was necessary because the devs wanted the combines to stay at the warehouse and not wander out after Gordon if the player runs away

The invisible barriers are brushes used to stop npcs from moving across them (eg to stop them from blowing themselves up on mines) and as you are an npc you can’t cross em. Great video tho! Loved watching it!
This is amazing. It probably would've been a bit more easier if mod devs tried moving the actual player alongside with the npc, but i guess it caused issues or something... In any case, awesome video! With this quality of editing i though it had at least 100k views, but only 3k? I definitely with you the very best.

This video is so good, it's unbelievable. The topic (I'm biased) The editing, which doesn't get overwhelming neither stale. A perfect balance. And all of its other creative aspects are fantastic as well. It reminds me of simpler times where I'd play through HL2 using all kinds of mods over and over again. As well as playing Synergy HL2 co-op with like ~10 randoms and all the fun and chaos that ensued, similar to what's happening in the video in some way. It's also funny how you don't know any of the loading screen points (skill issue smh) but for me they're burned into my memory from the hundred of playthroughs of the campaign i've done lol. Thank you for this video and I hope you make more!

From what I can tell, several of the triggers had collision with the dark souls bots for some reason, making all the random invisible walls. Also, the issue with constantly getting stuck on corpses could've been simply solved by disabling keep corpses in the context menu.
1 Dark Souls has grenades, which prevents them from being added at least without a throw animation 2 magician's staff is a gravity gun 3 animations to go up the stairs could be useful 4 in the editor you can add doors and platforms 5 in the editor you can replace the ventilation with passages and corridors
