So how come only shadow died at the end anyway? How did sonic come out unscathed

It's not made abundantly clear, but lines throughout the fight indicate that Shadow's having trouble maintaining his form. You'd hear them if you go slowly and keep the fight going long enough. Considering this is the first time Shadow's transformed and the hundredth time Sonic has, it's safe to assume that Shadow isn't as used to handling chaos energy as Sonic. That's why basically all of his remaining energy is put into zapping the ARK back into orbit.
